Question

My partner has his tax taken out of his pay by his boss. He’s self employed. Is that normal ?

He doesn’t work for anyone else. Gets no employment benefits as he’s self employed. 
I don’t know why but it smells kinda fishy to me.

If you wish to learn about the tax taken from your partner's pay, I highly recommend you consult his employer and company. Seeking help from your accountant and tax advisor is also recommended. They can offer you professional advice while staying within the scope of the law and regulation.

What kind of work is your partner doing?  If it's building work under the CIS scheme then this is normal, but he should be receiving monthly or weekly summaries of the tax deducted.  If he is not registered on the CIS scheme the deduction will be 30%.

I recommend that your partner logs into his .gov online tax account (sometimes called Government gateway) to see if the deductions are shown on there.

As an accountant of course I recommend that you get professional advice.  Either with registering as a CIS sub-contractor if that is appropriate, or more urgent advice if it's not.
