When reviewing a receipt I have to select a bank account, does it matter it I later match it to a transaction from a different bank account?

To answer your question, yes, it won't matter. Regardless of whether you assigned a different bank upon reviewing the receipt as long as the information reflected is identical to the transaction downloaded to the bank, QuickBooks will match the transactions.
