I appreciate you for providing detailed information about your concern.

You may have issue with your bank connection at the time you uploaded the transactions that's why some of your bank transactions are missing.

In this case, you can verify with your bank if there's an ongoing issue and you can update your bank manually.

Here's how:

  1. Go to the Gear icon.
  2. Select Bank accounts.
  3. Click Refresh All.\

Additionally, your CSV file may not be formatted correctly. That's why the program isn't uploading the data.

To fix this, I suggest checking the column headers and data. If you use the 3-column format, make sure the Date, Description, and Amount columns on the CSV match the columns and order in QBSE. For the 4-column format, review the Date, Description, Credit, and Debit columns and their headers. And, you can remove the zeros (0) from the file and leave those as blank.

For additional information on how to fix this so you can successfully import your bank transactions to QuickBooks Self-Employed, please refer to this article: Import bank transactions using Excel CSV files. This contains the correct formatting CSV files for importing. This article is specific to QuickBooks Online, but it also applies to QBSE.

Once done, I recommend importing your transactions to QBSE again. Then, to ensure you have no duplicate entries in your end, go to the Transactions tab to review what you imported. If there are duplicate entries, refer to this article on how to exclude them: Exclude or delete transactions.

For future reference, I added some articles about handling your banking, taxes, tracking, and logging data.
