We had a payment with a check that was deposited but it isnt showing up in the account.

Upon reading your post, it looks like the transaction is stuck somewhere. You can manually download the transaction, so it'll reflect in your account. I'll gladly write down the steps to get you going:

 

  1. Access your QuickBooks Online company.
  2. On the left navigational bar, go to Bookkeeping.
  3. Select Transactions, then select Bank transactions.
  4. Click Update.
