When I download my banking transactions, all of the deposits show up as payments in the register.

I can help you with adding your deposits in QuickBooks Online (QBO), @brian147.

To provide an accurate solution to this concern, can you tell me more if these deposits are coming from your connected bank account or imported using a .CSV or a .QBO file?

The information that's being downloaded in the bank register always depends on how a bank shared it with QuickBooks. You can try to check with your bank how your transactions are going to be imported to apps like QuickBooks Online (QBO).

If you imported these transactions using the Webconnect process, try to check the format of the file. You can edit the file and then reimport the correct one. Make sure to exclude those deposits showing up as payments first.

To exclude those transactions, visit this article for detailed guidance: Exclude a bank transaction you downloaded into QuickBooks Online

If you're using the 3 column format, make sure to add a negative sign (-) to the amount if it's a payment, and then add it on the Credit column if you're using a 4 column format.

Check this article for more information: Format CSV files in Excel to get bank transactions into QuickBooks

From here, you can now categorize  and then reconcile the transactions.
