Hi there,

Welcome to the Community. I'd be happy to share insights on how to pay your employee separate payments in QuickBooks.

At this time, you can only pay an employee once on each pay run. Based on what you've described, I recommend running your regular payroll and writing a cheque for the other payment. Here's how to write a cheque:

  1. Select the + New button.
  2. Under Suppliers, select Cheque.
  3. Choose the Payee from the drop-down list.
  4. Specify the Bank Account where the money will be withdrawn.
  5. Complete the cheque fields. (Note: The Memo field is optional. Text you enter in the Memo field appears in the Account history, on printed cheques, and on reports that include this cheque).
  6. Select the Print or Preview option if you want to print the cheque.
  7. Select Save and close or Save and new.

Tip: If you have a lot of cheques to write, it is easier to either enter them from the Account history, or download transactions directly from the bank.

Now you know how to write a cheque in QuickBooks Online.
