I would like to know how to handle a customer credit that is created from partial prepayment a customer has done on an invoice?

My daughter business operates with non-inventory items as best I would catalog her as being a fashion broker. In order to buy something a customer normally pays for 50% of the deal item that may be unique and short lived. Sometimes the item cannot be fulfilled and thus the original payment made by the customer needs to be reimbursed (Refund Receipt) or via a Credit Note when the customer has other open invoices.
The difficulty arises when a credit note is created and applied to an open invoice from the same customer. The process is pretty straight forward and simple. But the invoice that had the deposit stays open as "owed" and appears on A/R reports.
In a nutshell, the intention is to move the deposit on the original invoice to another open invoice.
