I have some old uncleared transactions. The transactions show as being reconciled in the chart of accounts. What will happen if I clear the transactions?

Yes, you can reconcile again the transaction by changing it to 'R'. That way, the balance is correct. 

Please know that if you unreconcile an already reconciled transaction, it changes the ending balance of your last reconciliation. This also impacts the beginning balance of the next one.
