I want to migrate from the desktop version to the online version. I have already started using the online version part way through the accounts year so I don't want to overwrite it using the migration tool. I only need to transfer the data for the first 6 months of the year. How do I do this?

All Desktop to Quickbooks Online conversions overwrites all data in Quickbooks Online. Anything in Quickbooks Online will be fully replaced by the incoming data from desktop, so what your asking is not possible to do. You would have to manually enter those 6 months worth data instead if you are wanting to keep the data already in the Quickbooks Online account.
