I accidently e-filed 1099s through a payroll company and then again through Quickbooks.  How do I correct this?  Quickbooks were all correct but the original ones sent through payroll are not all correct or all of my contractors.

Hello, @Sara81.

I recommend contacting the payroll company to inquire about canceling the e-filed 1099 form that was mistakenly submitted.

Since the incorrect 1099 has been e-filed to the IRS, it's possible that the e-filed form from QuickBooks Online (QBO) will be rejected or invalidated, so I also suggest reaching out to the IRS for further guidance in handling those forms. Check out the following IRS article and scroll-down to the Technical Services Operation (TSO) part to get their phone number: Federal State Local Employment Tax (FSLET) Customer Services.

Here's also how you can make corrections to 1099-NEC or 1099-MISC forms after you e-filed them: Correct or change 1099s in QuickBooks.

Let me know if you need further information about 1099s. I'm always here to answer them for you. Have a wonderful day!
