The minimum super threshold for the month is based on the entire gross earnings of the employee, regardless of the classification of earnings. However, the super value is calculated based on the ordinary time earnings amount.

Let us check your payroll settings to verify the pay category setup used. Here's  how:

1. Click on the Payroll tab.
2. Choose Payroll Settings.
3. Click on Pay Categories.
4. Select the pay category of the employee.
5. Check if what is the super rate entered, this should be 0.

Once done, go back to the pay run and click on Actions  and select Recalculate option. And verify the amount calculated for super. if all is correct, click on Finalise pay run and click on Lodge pay run to the ATO.
