How do I set up my quick books to charge HST on the deposit only not the entire job. Ie) $10,000 collected in advance on $30,000 job. QB calculates on entire job?

You control what an when is invoiced to customers - QB just does the adding. So if your intention is not to bill the whole job at the start then issue a smaller invoice - ie: just for the deposit.
