How do I track 5% GST on an invoice when 7% PST is charged but not tracked. The PST is considered part of the main expense.

Yes, you can do that, all you need to do is set up the 5% GST on your Sales Tax settings. Here's how:

1. Go to the Taxes menu then Sales Tax. 
2. Choose Manage Sales Tax.
3. Click Add tax, then click the first Add button.
4. From the dropdown, choose the province/territory that calculates 5% GST.
5. Once done, press Add then Done.

Once setup, you can now add this tax to your invoice by selecting the correct code under the Sales Tax column. See this:
