Invoice raised. Obviously this invoice was raised on the old system, but if we set an opening balance will it knock the balance down as and when they pay each month?

If you have created an opening balance for a customer it will create an open invoice for the amount entered. When the customer pays you the amount or part of it you will select receive payment, amend the amount received, if a partial payment is received, and the balance will reduce accordingly.
