Is it possible to add fees on to an invoice if customer chooses to pay through paypal, but not include fees if they bank transfer?

No, QB does not do an if this then that situation on a sale

Can we just confirm a few things.Do you use the integrated Paypal app in the QuickBooks? At the point of creating the invoice will you therefore be selecting that they are paying that way and want the QuickBooks to then add a fee on another line of the invoice so you can pass the cost on to the customer?This is not a function that is available.

If instead  you want to be able to select a drop down of how the customer will be paying for it then for QuickBooks to automatically add on a line on the invoice with a fee on depending on how they will pay.QuickBooks does not  have that facility
