When creating a new invoice it's saying its payed before I've even sent it.

You more than likely have the automatically apple payments turn on in QuickBooks. To turn it off if you follow the steps below. 

If you select the main cog wheel> account and settings> advanced> automations> change the automatically apply bill payments from on to off> click on save>done.
