I have a few exceptions on the vat account and understand most of them, how do I clear them off?

There is no way to clear them off, if they are legitimate exceptions they should be there. 

If the exceptions predate the start date of filing VAT in Quickbooks, we can raise a request for our engineers to remove them. 

If that is the case your best option is to ring the helpline on 0808 234 5337 and the agent will be able to set up a screen share and then raise the request up for you.
