Just got an email notification from QB saying that HMRC accepted my VAT return. Do I have to pay seperately now?

Before HMRC automatically took payment via the return submitted via QB however the email confirmation refers to payment deadline

In this case, the message you've received is just a confirmation email that you're VAT return has already been accepted. Also, you don't need to pay separately it's filed thru QuickBooks Online, and you can just disregard the email.
