I recently upgraded from quick books pro desktop 2018 to 2019. I have two company files but it only updated one file. How do I update the second company?

Updating your company files is as easy as opening it in the program while logged in as an administrator. The program should give you a prompt to update the file to open in 2019 and then you'll be on your way.
