I'd like to share some steps to help you with the transactions.

If you want to edit the reconciled transaction, you'll want to undo the previous reconciliation. Before doing so, please create a back up copy of your company file. 

Then, follow these steps:

1. Go to Banking > Reconcile.
2. In the Begin Reconciliation window, select Undo Last Reconciliation.
3. When prompted, click Continue then OK.
4. Close and reopen the Begin Reconciliation window.

Once done, update the refund and add the amount deducted from your credit card company. Then, reconcile the account again. Here's an article for the instructions: Reconcile an account in QuickBooks Desktop.

If you're unsure about making any changes on the past reconciled transactions, or what account to use when adding the deduction, please reach out to your accountant. The process can get tricky and they know how to handle the next steps. Don't have an accountant? We can help you find one.
