do I need to manually enter the missing transactions in journal entries and if so, how?

You're doing great work spotting some missing transactions in your reconciliation. As you know, it's vital that all of the transactions appearing on your bank statement also appear in QuickBooks so that your reconciliation is successful. Let me go over your options to remedy this situation.

 

Since it sounds like you're using the bank feeds to pull your transactions in, you have the option to download those transactions from your bank's website, and manually import them into QuickBooks. You can follow the steps in the article below to learn how to do that: 
 

 

You'll want to be sure to only download the transactions for the specific dates that you're missing transactions for, otherwise you may encounter some duplicates. That's not a problem though, as duplicates are easily handled. You simply need to select the checkboxes for them in the Transactions or Banking menu, and hit Excluded. From there they move to the Excluded tab. If you need to bring them back over to the For review tab, just hit Undo within the Action column. 

 

Depending on how many transactions you have pulling through per day, this option might get messy. You don't want to spend too much time excluding transactions, and downloading .CSV files for the specific dates of multiple transactions can be time-consuming. Another option you have is to simply enter the transaction into QuickBooks. It's not necessary to pull your transactions from the bank feed at all times, while it does simplify the reconciliation process, it's not required. Depending on whether the transactions are InvoicesSales ReceiptsExpenses, or Bills, you can enter them using the + New button. It shouldn't be necessary to enter journal entries.

Once you've entered the missing transactions, making sure to specify the correct dates and amounts, your reconciliation should come together. Here are a few articles that I know you'll find useful:
