Trying to pay payroll for the last 2 weeks but getting an error message that says I will incur late penalties on the taxes so it won't let me run payroll.

In QuickBooks Online (QBO), you can create and send late payroll.

Here's how:

1. Create your paychecks.
2. Change the paycheck date to the date you paid your employee.
3. Enter the pay period if necessary. 
4. Change the check type from direct deposit to paper check if that's how you paid them.
5. Submit your payroll.

But in your case, since you've received an error message, I recommend contacting our Payroll Support Team, so they help perform this process for you. To reach them, click the ? Help button at the top-right corner and select Contact Us to talk with a live agent. Ensure to review their support hours to know when agents are available.
