Tax accountant told us to pay all taxes to federal, but we don't have edit rights to those fields like our accountant does.

We're happy to have you here. Let me share insights about the rights to edit the bonus-only payment in QuickBooks Online (QBO).

To be able to edit the bonus-only, you need to be the primary admin. The primary admin is the main user who accesses every part of the QuickBooks account. They can manage all users and other admin tasks. Once you're a primary admin, proceed to the following steps in editing the taxes in bonus-only payment.

First, take note of this guidance:

  • You can't deduct retirement, HSA, or garnishments if you enter the bonus As net pay.
  • Once an employee uses split direct deposit, bonus-only paychecks will deposited into the secondary account.

Here's how to edit:

  1. In Payroll, go to Employees.
  2. From the Run payroll dropdown, choose Bonus only.
  3. Decide how you’d like to enter the bonus:
    1. As a gross: We’ll figure out the net amount for you.
    2. As a net: The employee will have the exact bonus amount. Taxes will be calculated, but it will be a company-paid tax.
  4. Choose the employee, then enter the Bonus amount.
  5. Select Edit next to the payroll options below the list of employees.
  6. Decide the payroll options you want, then select Apply.
  7. Select Preview and Submit payroll.
  8. The pay stub includes Employee Taxes Paid by the Employer in the pay section if "As net pay" is chosen.

Moreover, I suggest scanning this link if you'll pay payroll taxes digitally in QBO: Pay and file payroll taxes and forms electronically in QuickBooks Online Payroll
