What should I do if the employee wants to change to file under single rate for the paid wage that was filed as married filing jointly?

The w-4 that sets the withholding can not be changed retroactively. he can fill out a new one going forward.

What the w-4 withholding says has nothing to do with what he does on the IRS form 1040
