Hello Community Users! We just wanted to add some updates to this thread. You can now  for certain user types unfile the VAT return in Quickbooks Online, we  have included a help article here with more information on how to do this. Any questions you're welcome to add them onto this thread. Thank you.

Hi, fentonacfs.

If you filed it via QuickBooks Online and the status is not yet "Accepted", then you can still amend the returns by unfiling them. MTD or not, you'll need to submit get in touch with our QuickBooks Online Support.

To contact support:

  1. Click the (?) Help menu at the top right section of your QBO Dashboard.
  2. Tap the Contact us button.

However, if it's already accepted, you'll need to reach out to HMRC to let them know that you need to amend the returns and so they can provide you some advise on what to do for the next filing period.
