I have set an employees tax code as CBR, so this should take 20% of their wage as tax. However there tax taken is 50% is there any reason for this?

You're right. If CBR is use as tax code, all employees income from the job or pension is tax at the basic rate in Wales, which is subject to a 20% tax rate.
