Is there a way in Quickbooks Online Payroll to notify HMRC that my PAYE scheme is closing? HMRC says it should be done as part of an EPS but I don't see where that may be

You'll need to use the basic payee tools to confirm this. Here's an attached link for more information: https://www.gov.uk/basic-paye-tools.
Furthermore, to make sure HRMC receives the a notification for closing Paye Scheme, I suggest contacting them to verify this.
