How can I pay employess in cash, but still issue a paystub and have the program calculate all employee and payroll taxes.

Welcome to the Community page, 

 

Can we ask which payroll it is you are using is it standard or advanced payroll/

 

The way to tell the difference is when you click on payroll and two other tabs show up saying employees and other saying payroll that is standard payroll and if no other tabs show up that's advanced payroll.
