Why do I have to invoice a SKU I have setup to go to a COS sub account as a negative amount when I create and invoice? I am using QB online and essentials subscription.

Are you trying to create an invoice in your QuickBooks Online account or record inventory items? If you can share a screenshot of the page showing you're asked to invoice a SKU that would be great for us to check on it.

When creating a sales invoice, you can click in the 'Product/Service' column and type the SKU there. You should see the correct product populate below.
