How can we automatically add a percentage fee to the invoices if they decide to pay with credit card instead of bank transfer?

Adding any sort of extra fee, whether it's a service fee or otherwise, is done the same say in QuickBooks Online: by manually adding it to the transaction in question. With the steps in this article, you'll be able to set up and track your service fees so you can see how they interact with your numbers.

In the meantime, what you can consider is researching to see if there's a partner app that handles invoices in the way you're hoping to. Keep in mind that if you're using QuickBooks Payments and that's how your customers are paying by credit card, then there isn't a way to link Payments with a partner app. To research partner apps, select the Apps tab in your books.
