Is it possible to apply payments to an open estimate so I can still edit to estimate as my customer adds more work or modifies the scope of work?

As payments are applied to Invoices, not Estimates, this is possible.

1. Create your original estimate for the work.

2. As necessary, from the original estimate, issue Invoices against it to 'consume' the estimate.

3. As payments are made, select the appropriate invoice to mark paid.

4. Add to, or create additional Estimate(s) and repeat 1-3
