Will there ever be a way to associate more than one payment to an invoice? If I have 200 payments and 1 big invoice it takes me hours to zero it out.

It's important to note that the function you've described above isn't available in the program. I can see the benefit of having this feature and I encourage you to send feedback about this to our engineers. You can do this by clicking on the Gear icon and looking for Feedback.

QB Payment doesn't offer such feature. You may find the feature in a 3rd party merchant service.
